Alternator causing sparks on the battery.

Not my honda, but is a pretty general question. Had to do some wiring for the gearbox loom on my nissan. Tested it yesterday before finishing up the loom and all was fine. Pulled the loom out to tape it all up and finish it off but when I plugged it all back in I was getting sparks off the negative terminal. By process of ellimination I identified the problem was something to do with the alternator. Cleaned all the connectors on the live and ground wires but still the problem persisted, so I pulled the loom out and pulled it apart to check the wiring for the alternator. The wire looked fine, no damage to the insulation or any wire showing so I have no idea what the problem is.

Anyone got any ideas? The gearbox loom is all put back together and back on the car and I have just an individual wire from the fuse box to the alternator and then the ground. Could the alternator be on its way out and causing it to short?

Any help would be great as I'm at a loss at the moment.
